Well yes, that's why it is called alpha! But I've been using this for 2 months now and haven't had any problems. I supposed that anyone using this script knows what they are doing and could handle any new packages that might come down the line.
Unfortunately what happens on the net:
- copying without attribution (backlink to blog)
- using tips without understanding them
- depending on non-permalinks

EDIT: Ah, I see you found a way to make nspluginwrapper work. You make some good points about "soiling" the system, every user should uninstall this when installing the flashplugin-nonfree.

Actually, I don't understand why people are using that script in the first place. The first solution is easier and it has worked perfectly for me.
I use it because it's native and newer version for 64-bit Linux systems. I never even tried flash on 64 bit with nspluginwrapper because I knew adobe released a native version.
It has been working well for me and until they release a more stable version, that gets included into the repos I will use it. I know about this so it won't be a problem to upgrade whenever the time comes but it is safe to assume all will not.
I'll put a warning about that into the blog.
@bartman: Yeah, there's nothing inherently wrong about using that script. The reason why I suggested against it in this thread is because my point here is not to help people that want to experiment but people who just want flash to work.

I had no problems with five 32 bit computers, but the two 64 bit computers needed this solution:
Step-by-step instructions:
1) Run "gksudo gedit /usr/lib/nspluginwrapper/i386/linux/npviewer" with Alt-F2.
2) Add the "export GDK_NATIVE_WINDOWS=1" immediately before the last line of text.
3) Save and exit.
WORKED FLAWLESSLY!!!
